Wouldn't considering an Mac Mini be a better option? I believe you can purchase a similar system with same specs refurbed for around the same price. You get support from one company instead of cobbling together components, and you don't have to purchase and run Windows!

Not that I've seen price-wise. Also you can't upgrade the ram or hard drive on a current model Mac Mini anymore, that ended with the 2012 model.
From what I can find on the Intel site, the SSD included in this combo is not compatible as there is no room for a standard drive. An mSATA is required.
According to some reviewers the original chassis could not fit a 2.5" drive, but Intel updated it later and the newer version of the same model does fit one, but I've not verified this.

Sold out anyway now, but I believe you're correct, the case on this doesn't look large enough to take a 2.5" drive. The listing for this unit mentions "Supports full-length PCIe mSATA (SSD) Mini Card".
Q
I notice there's a "Box" version "BOXD54250WYK1 Intel QS77" what's the difference between this and the Intel D54250WYK1?
A
Here is my explanation of all "number" questions relating to the Haswell NUCs:

Intel also makes a version that supports a 2.5 inch laptop drive or SSD (max thickness supported is 9.5mm) it will have an "H" at the end (after the K, but before the power cord indicator).
...
You can see details (pictures and comments) of how exactly I assembled my NUC Here: https://www.flickr.com/photos/116100864@N04/14501893796/in/set-72157645449567953

Given there's no "H" after the "K" this doesn't support a 2.5" drive.
So it's quite possible that all of these will be returned over the next few weeks, and a similar deal will show up on late next month - with an mSATA card! :-)

Also on that same listing there's a good Q&A:
